## Introduction

Thermodynamics answers the question, “Is this process energetically favorable?” Kinetics answers a different question: “How fast will it happen?” The MCAT frequently tests the difference. ATP hydrolysis is thermodynamically favorable, yet ATP does not instantly break down in a cell because reactions often face activation energy barriers. Enzymes allow life-sustaining reactions to occur at useful rates.

This subtopic connects general chemistry, physics, and biochemistry. You should be able to use equations, interpret graphs, and reason from experimental data. A passage might describe a metabolic enzyme, a temperature-change experiment, or a multistep reaction mechanism, then ask you to decide whether the data support a kinetic or thermodynamic conclusion.

### Thermodynamic Systems, Energy, Enthalpy, and Entropy

A thermodynamic system is the part of the universe being studied. Biological organisms are usually treated as open systems because they exchange both matter and energy with their surroundings: food, gases, waste products, heat, and mechanical work all cross the boundary. In contrast, many biochemical experiments can be modeled as closed systems if matter does not enter or leave during the experiment.

The internal energy of a system, $$U$$, is the total energy stored in molecular motion, bonding, and interactions. For a closed system, the first law of thermodynamics relates the change in internal energy to heat and work:

$$
\Delta U = Q - W
$$

Here, $$Q$$ is heat added to the system, and $$W$$ is work done by the system. If the system absorbs heat, $$Q$$ is positive. If the system does work on the surroundings, $$W$$ is positive and internal energy decreases.

Enthalpy, $$H$$, is closely related to heat flow at constant pressure. In many chemical and biological settings, pressure is effectively constant, so $$\Delta H$$ describes heat released or absorbed by a reaction. Exothermic reactions have $$\Delta H < 0$$ and release heat; endothermic reactions have $$\Delta H > 0$$ and absorb heat.

Entropy, $$S$$, measures energy dispersal or disorder. A reaction that produces more gas molecules, dissolves an ordered solid into ions, or increases the number of accessible molecular arrangements usually has positive $$\Delta S$$. Entropy has units of $$\mathrm{J/K}$$, so when using Gibbs free energy, make sure temperature is in kelvin and units match.

Gibbs free energy combines enthalpy, entropy, and temperature:

$$
\Delta G = \Delta H - T\Delta S
$$

A negative $$\Delta G$$ means the forward reaction is spontaneous under the stated conditions. A positive $$\Delta G$$ means the reverse direction is favored. At equilibrium, $$\Delta G = 0$$ because there is no net change in reactant and product concentrations.

Temperature can change spontaneity when enthalpy and entropy favor opposite directions:

- If $$\Delta H < 0$$ and $$\Delta S > 0$$, then $$\Delta G$$ is negative at all temperatures.
- If $$\Delta H > 0$$ and $$\Delta S < 0$$, then $$\Delta G$$ is positive at all temperatures.
- If $$\Delta H < 0$$ and $$\Delta S < 0$$, spontaneity is favored at low temperature.
- If $$\Delta H > 0$$ and $$\Delta S > 0$$, spontaneity is favored at high temperature.

> **Test Tip:**
> Always convert temperature to kelvin in Gibbs free energy calculations. Also check whether $$\Delta S$$ is given in $$\mathrm{J/(mol\cdot K)}$$ while $$\Delta H$$ is given in $$\mathrm{kJ/mol}$$; unit mismatch is a common source of wrong answers.

### Free Energy, Equilibrium, and Coupled Biological Reactions

Standard free energy, $$\Delta G^\circ$$, refers to free energy change under standard conditions: solutes at 1 M, gases at 1 atm, and usually $$25^\circ\mathrm{C}$$. In biochemistry, standard transformed free energy, often written $$\Delta G^{\circ\prime}$$, is used for pH 7 because hydrogen ion concentration in cells is not 1 M.

> The free energy change measured under standard conditions; in biochemistry, the primed version adjusts the reference state to pH 7.

Actual cellular conditions are rarely standard. The relationship between actual free energy and standard free energy is:

$$
\Delta G = \Delta G^\circ + RT\ln Q
$$

In this equation, $$R$$ is the gas constant, $$T$$ is temperature in kelvin, and $$Q$$ is the reaction quotient. For a general reaction

$$
aA + bB \rightleftharpoons cC + dD
$$

the reaction quotient is:

$$
Q = \frac{[C]^c[D]^d}{[A]^a[B]^b}
$$

When products accumulate, $$Q$$ rises and $$\Delta G$$ becomes more positive. When reactants accumulate, $$Q$$ falls and $$\Delta G$$ becomes more negative. This is why living cells can drive pathways by removing products or maintaining high reactant concentrations.

At equilibrium, $$Q = K_{eq}$$ and $$\Delta G = 0$$. Substituting into the free energy equation gives:

$$
\Delta G^\circ = -RT\ln K_{eq}
$$

This equation links thermodynamics and equilibrium:

- If $$K_{eq} > 1$$, products are favored and $$\Delta G^\circ < 0$$.
- If $$K_{eq} < 1$$, reactants are favored and $$\Delta G^\circ > 0$$.
- If $$K_{eq} = 1$$, neither side is favored and $$\Delta G^\circ = 0$$.

A major biological use of thermodynamics is reaction coupling. If an unfavorable reaction is paired with a favorable reaction, the free energy changes add. For example, ATP hydrolysis has a negative free energy change, so cells couple ATP breakdown to processes such as biosynthesis, active transport, and mechanical movement.

If Reaction 1 has $$\Delta G = +18\ \mathrm{kJ/mol}$$ and ATP hydrolysis under cellular conditions provides $$\Delta G = -30\ \mathrm{kJ/mol}$$, the combined process has:

$$
\Delta G_{\text{total}} = +18 - 30 = -12\ \mathrm{kJ/mol}
$$

The coupled process is thermodynamically favorable.

> **Exam Warning:**
> Do not equate spontaneous with fast. A negative $$\Delta G$$ says that the forward process is favorable, not that it occurs quickly. Kinetics determines rate.

Calorimetry may also appear in this subtopic. For a solution, heat exchange is often estimated using:

$$
q = mc\Delta T
$$

where $$m$$ is mass, $$c$$ is specific heat capacity, and $$\Delta T$$ is temperature change. If the solution warms, the reaction released heat to the surroundings. If the solution cools, the reaction absorbed heat.

### Activation Energy, Reaction Mechanisms, and Rate Laws

Kinetics studies reaction rates and mechanisms. The rate of a reaction is the change in concentration of reactant or product per unit time. For a simple reaction in which reactant $$A$$ is consumed, the rate may be written as:

$$
\text{rate} = -\frac{\Delta[A]}{\Delta t}
$$

For product formation:

$$
\text{rate} = \frac{\Delta[P]}{\Delta t}
$$

Stoichiometry matters. If a reaction consumes two moles of $$A$$ for every one mole of product formed, $$A$$ disappears twice as fast as that product appears.

> An experimentally determined equation that relates reaction rate to reactant concentrations, usually in the form $$\text{rate} = k[A]^m[B]^n$$.

For the rate law

$$
\text{rate} = k[A]^m[B]^n
$$

$$k$$ is the rate constant, while $$m$$ and $$n$$ are reaction orders. The overall order is $$m+n$$. These exponents usually cannot be found from the balanced overall equation unless the reaction is stated to be an elementary step. They must be determined experimentally.

For example, suppose doubling $$[A]$$ doubles the rate, while doubling $$[B]$$ quadruples the rate. The reaction is first order in $$A$$ and second order in $$B$$:

$$
\text{rate} = k[A][B]^2
$$

The overall order is three.

Reaction mechanisms describe the sequence of elementary steps by which reactants become products. Multistep mechanisms may include intermediates, which are formed in one step and consumed in a later step. The slowest elementary step often limits the overall rate.

Activation energy, $$E_a$$, is the energy barrier that must be overcome for reactants to reach the transition state. Even a thermodynamically favorable reaction may have a high activation energy and proceed very slowly without help.

> The minimum energy barrier that reacting particles must overcome to reach the transition state and form products.

Valleys between peaks represent intermediates. The vertical difference between reactants and products gives $$\Delta G$$ or $$\Delta H$$, depending on the diagram. The vertical difference from reactants to the highest relevant peak gives activation energy for the forward reaction.

The Arrhenius equation relates the rate constant to activation energy and temperature:

$$
k = Ae^{-E_a/(RT)}
$$

As temperature rises, more molecules have enough energy to overcome the activation barrier, so the rate constant usually increases. This helps explain why body temperature changes affect metabolism. Fever can increase reaction rates, while hypothermia can slow enzyme-controlled pathways and other biochemical reactions.

Collision theory says reacting particles must collide with enough energy and proper orientation. Transition state theory focuses on formation of the high-energy activated complex. For MCAT purposes, both models support the same broad idea: reaction rate depends on the ability of molecules to reach a successful transition state.

> **Test Tip:**
> When reading an energy diagram, separate height from slope. The height of the barrier relates to activation energy and rate. The difference between reactants and products relates to thermodynamic favorability.

### Enzyme Kinetics and Inhibition in Biological Systems

Enzymes are biological rate accelerators. They increase reaction rate primarily by lowering activation energy, often through transition-state stabilization, proper substrate orientation, local acid-base chemistry, or temporary covalent bonding. They do not change the overall $$\Delta G$$ of the reaction, and they do not change $$K_{eq}$$. They speed both forward and reverse reactions, allowing equilibrium to be reached faster.

> A model of enzyme kinetics in which reaction velocity depends on substrate concentration according to $$v = \frac{V_{max}[S]}{K_m + [S]}$$.

The Michaelis-Menten equation is:

$$
v = \frac{V_{max}[S]}{K_m + [S]}
$$

Here, $$v$$ is initial reaction velocity, $$[S]$$ is substrate concentration, $$V_{max}$$ is the maximum rate when enzyme active sites are saturated, and $$K_m$$ is the substrate concentration at which velocity is half of $$V_{max}$$:

$$
v = \frac{1}{2}V_{max}\ \text{when}\ [S] = K_m
$$

A low $$K_m$$ often indicates high apparent substrate affinity because half-maximal velocity is reached at a low substrate concentration. A high $$K_m$$ suggests lower apparent affinity. However, interpretation can depend on mechanism, so use passage data when given.

At low substrate concentration, velocity rises almost linearly with $$[S]$$ because many active sites are empty. At high substrate concentration, the enzyme becomes saturated and velocity approaches $$V_{max}$$. Adding more substrate then has little effect unless more enzyme is added.

Common inhibition patterns are high-yield:

- Competitive inhibition: inhibitor competes with substrate for the active site. Apparent $$K_m$$ increases, but $$V_{max}$$ is unchanged because high substrate can outcompete the inhibitor.
- Noncompetitive inhibition: inhibitor reduces active enzyme function at a site other than the active site. In pure noncompetitive inhibition, $$V_{max}$$ decreases while $$K_m$$ remains unchanged.
- Uncompetitive inhibition: inhibitor binds only the enzyme-substrate complex. Both $$V_{max}$$ and $$K_m$$ decrease.

Lineweaver-Burk plots may appear, though many MCAT questions can be solved conceptually. The double-reciprocal form is:

$$
\frac{1}{v} = \frac{K_m}{V_{max}}\frac{1}{[S]} + \frac{1}{V_{max}}
$$

The y-intercept is $$1/V_{max}$$, the x-intercept is $$-1/K_m$$, and the slope is $$K_m/V_{max}$$. If an inhibitor increases the y-intercept, $$V_{max}$$ has decreased. If the x-intercept moves closer to zero, $$K_m$$ has increased.

> **Exam Warning:**
> Enzymes do not make an unfavorable reaction favorable. If a passage says an enzyme changes equilibrium position or makes $$\Delta G$$ more negative, that statement is false unless another coupled reaction or concentration change is involved.

A clinically flavored MCAT passage might describe a drug that resembles a substrate. If the drug binds the active site and its effect can be overcome by raising substrate concentration, competitive inhibition is likely. If raising substrate concentration cannot restore the maximum rate, think about noncompetitive or irreversible effects.
